I vacated the house and gave the keys to owner. As per the society norms, owner need to send an email to the society and I should take the out gate pass. I did not follow this procedure. I just put my luggage in car and left the society. Now owner is saying that you shouldn't have vacated the house without my email and threatening to log FIR against me. I have not damaged his property and returned the house in good condition. Can he take legal action against me? What can I do now?

He can't file criminal case but if an lose occurs to him out of ur breach of condition, then he can file civil suit against you.. so need not worry beyond that
