My grandfather bought land and registered under my grandmother. He has two daughters and two sons. My grandfather passed away. Due to some reasons, she wants to transfer her property to her elder son's children. Will there be any problem in the future to her from her younger son in the property issue.

Yes, because the legal heirs are entitled to get their share out of the property. Better it would be if a Family Agreement/Arrangement is made out and got Registered accordingly.
